「Cytus II」では、前作「Cytus」の直感的なプレイ方法を残しつつ、更に多くのゲーム要素が追加されている。プレイ中の視覚効果が生まれ変わり、音楽に合わせてノーツを「タップ」すると、ノーツが爆発し、色鮮やかなモザイクが広がるデザインとなっている。ほかにも、プレイ中にスキャンラインが音楽に合わせて、速くなったり遅くなったりと速度が変化する。

今回のアップデートでは新たなキャラクター「Ivy」とともに新規楽曲を多数追加。なお「Ivy」の一部ファイルにロックがかかっており、ゲーム内の様々な場所でその手掛かりを探しストーリーと楽曲をアンロックしていく。新曲は以下の通り。
